Darko Novic's side had to come from 1-0 down after Olivier Usabimana put the hosts in front only four minutes into the second half, following a scoreless first half.
Alain Kwitonda levelled for the title holder in the 59th minute, with a magnificent left-foot strike from outside the box to register his second league this season.
Ruboneka netted a right-foot strike from 30 yards in the 94th minute to cap off a comeback and hand APR a mammoth win, putting them five points off their bitter rival and league leader Rayon Sports.
APR sit in the second spot in the league standings with 31 points.
Marines dropped to the 13th after suffering a defeat at home, sitting on 16 points. They have gone six straight games without racking up a win, losing four times and drawing twice.

APR have confirmed the signings of two Ugandan internationals, Hakim Kiwanuka and Denis Omedi.
Hakim Kiwanuka joined the Rwanda Premier League holder from SC Villa and has signed a two-year deal.
The forward was on a roll with the Ugandan outfit this season, scoring five times and providing four assists.

Denis Omedi joined APR from Kitara FC and has also signed a two-year contract. The Uganda Cranes forward had a stellar 2023-24 season with Kitara as he netted 14 times.
Omedi earned international recognition for his 'Rabona' goal against KCCA in the Fufa Super 8 quarter-finals. His goal was nominated for the 2024 FIFA Puskas Award, which was ultimately won by Manchester United's Alejandro Garnacho for his overhead kick against Everton in the English Premier League.
